From my understanding of the book, she was confused by his "good ol' boy" manners and mistook that for poking fun at her. she was distrustful aswell as slightly awed.

Not 100% sure who said it (think it was Scout), I think it went something like this, "Atticus acts the same way he does on the streets as he does at home"
Jem thinks that Atticus is calling them to come inside for the night, as he does not want them to stay out late and get into trouble. Jem also respects Atticus's authority and knows that they should listen to him.
