This is such an interesting question!

The problem is that molecules are too small to be seen directly, and what we think of as the "shell" does not really exist as a real surface. Although the nucleii are in one place, the electron shell is a quantum mechanical notion.

The same problem occurs in electromagnetism. What does a wave look like? Nobody really knows.

It is not known to man kind.

It depends on the molecule!

All ions have a positive or negative charge. If it's positively charged then one atom in the molecule will have 1 more proton in it's nucleus than it can 'feel' through it's bonds. If it's negatively charged then it will be able to 'feel' more electrons than it has in its nucleus.
