Generally speaking, it means that you are a deeply spiritual person in the Christian tradition. More specifically, the "deep waters" represent your own unconscious mind. "Jesus" is a traditional religious symbol for salvation, and being commanded to "wake up" is what your own mind (or in Christian terms, the Spirit of Christ within you) is telling you that you need to do. In other words, the dream - or Holy Spirit through the dream - is telling you quite clearly that you are "getting in too deep" with some issue or habit or pattern of thinking or belief. You need to stop escaping from real life into fantasies, even if those fantasies are couched in religious images. You need to "wake up" and deal with real life in the real world. The dream is also showing you that it is Jesus Himself who would lead you out of fantasies (even fantasies about Him,) into the real world.
