You are asking about what could be a variety of flags, but as an Alabamian I will state that one instance is the state flag of Alabama. It is based on the flag of St. Andrew, with the St. Andrew cross on a rectangular or square field. I believe there are also nautical flags similar. Perhaps other contributors can add to that angle!
It is part of the Union flag, which is the proper name for the flag, not the Union Jack. It is the red X that is on the flag. The red X on a white background is St. Patrick's Cross, which is used for Northern Ireland. That appears prominently on the Union flag. It is possible you are thinking of another flag, like the Ulster flag, that is not actually the flag for Northern Ireland.
By the sounds of it, if the black is on top and red on bottom, it is the Australian sub-national flag of the Aboriginal Peoples'.
