It's a military term used to refer to checking with the people in charge of you. In most cases it's your first line, section NCO (for us non-combat arms guys) the 1SG, then SGM.

But in some cases chain of command can apply to the task rather than the person.

(Also if people say something about chain of command, they are 7/10 times just blowing you off.)
