There are video cards for each type of expansion slot (PCI, AGP, PCI-E, PCI-E 2.1 and even USB). It is normal to use the slot with the latest technology that your motherboard is equipped with for the video card.

This depends on the motherboard. If the motherboard only has PCI slots, then you have to use a PCI slot. If if has PCI and AGP slots, you should use the AGP slot because it is faster. If you have PCI and PCI Express, then you should use the longest PCI Express socket into which you can insert the card. If you have 2-3 of the longest PCI Express sockets, then you may have to consult with the user's manual to know which socket of those is preferred. There are generation 2 and 3 PCI-E cards, and also, some of the PCI-E 16 lane sockets only support 8 lanes. So if you have a 16-lane card, it should go into a 16 lane socket.

If you are using a different platform other than a PC, then you should use whatever type of expansion slot in which the graphics card will fit.
