After the power plant mission the photograph ends up in Ellie's backpack.
When Joel and his brother Tommy went to inspect the turbines, Ellie was left with Tommy's wife, Maria.
Maria must have shown Ellie the photograph of Joel and his daughter sometime after Joel gave it back to Tommy (because it was too much heartache).
Ellie probably stashed the photo into her backpack for safekeeping when the power plant came under attack, because she knew how much it meant to Joel.
When you get to play Ellie later in the game, you will find the photograph in her backpack if you look.
