As of the end of the anime (not as good as the manga by the way) Zero has decided to hunt the purebloods (including yuuki) until they're all dead (in the manga he and yuuki kiss ^^). Yuuki accepts this, saying that if it gives him reason to live, she'll run forever (later she breaks down and cries). As of him PHYSICALLY he's no longer sinking to level E. He has gotten enough of shizuka's blood through his brother and kaname that he can take the pills now. He becomes this friggen awesome vampire hunter. He and yuuki meet about a year later (he promises not to kill her then. it's at a ball and the hunter association would get mad should he kill her with no legit reason). He's still pinned against her but he's avoiding her. He's keeping the gun he entrusted to her under his pillow. It calms him down when he's about to go on a rampage and kill a bunch of vamps.
In my opinion, he hates Yuuki for being a vampire but I think he misses her in a way. We definitly know that Yuuki loves him (Kaname tell her only the blood of your love can satisfy you completely and she eventually discovers the reason she'll never be quenched is because half of her heart belongs to zero).
I hope they somehow make up or he at least decides not to hunt her for all eternity.
