There is no particular connection between pirates and flutes that I'm aware of. Some individual pirates may have played a musical instrument, of course, but it certainly wasn't a case of "Welcome to the Sea Dog, ye scurvy lubber, here's yer Flute."

You may possibly be thinking of a Boatswain's (Bosun's) Call (also sometimes called a "Boatswain's Pipe"), which is actually a type of whistle, not really a "flute". The high pitched whistle/flute you hear in nautical-ish movies (they do it in Star Trek sometimes) when the Captain comes aboard is played on a bosun's call.
