Wikipedia says it stands for Joanne Kathleen. Joanne is her true first name, but she did not have a middle name. For purposes of her books, publisher asked her to use two initials because they feared that boys may not want to read a female authors books. She chose Kathleen as her fictional middle name. Thus she became Joanne Kathleen Rowling. So she used the initials JK.
