Normally clustering is carried out to differentiate gene expression patterns from your experimental sample to your control sample.
Depending on the software you use and the parameters you set, you get different kinds of gene clusters with similar patterns or opposite patterns.
e.g:- You can clusters of genes with an increased expression level (this increase parameter can be set by you, say, 2 fold, 3 fold, 100 fold etc.) in your experimental sample to that of your control. Also you can cluster genes based on their biological function and then study their expression patterns.
