Absolutely; even Lt. (jg)'s can be the CO of a Naval vessel. It's not as prevalent today as in years past, but if the circumstances required it, there'd be a lot more out there captaining vessels.
It's important to note that the size of the vessel and it's mission is what drives the rank position for the vessel's Commanding Officer, or Captain. For large capital ships (Carriers, Cruisers), senior ranks are required. For smaller ships (support vessels, etc.) LT's lead the way. Usually anything under 150' in hull length is run by an LT.
LT's as CO's aboard small vessels was very common in WWII; DE's, PT's, and similiar vessels were all captained by LT's. There's not as many today though, as there aren't as many type ships. But they do exist.
