An MP3 player uses the file.mp3 (a song for example) as its input. It then decodes (decompresses) this as an MP3 file is a compressed file. The resulting decoded data is then used as it's output, usually sent to a speaker with the help of a digital to analog converter and an amplifier. A MP3 recorder would do the process in reverse and the sound would be its input and the resulting MP3 file would be it's output.

A sound system basically consists of 3 parts; a sound source, an amplifier, and speakers. An amplifier can only amplify the signal so may times. If the strength of the signal from the car CD player or radio is 10 and the strength of the signal from the mp3 player is 2, then at the same rate of amplification the mp3 player will be quieter than the car CD/radio. It also depends on how you've hooked it up. If you're trying to power the speakers directly from the mp3, don't expect much, it's only sized to power headphones. You should have something called "line in" where the mp3 hooks up.
Just turn up your volume :-) no just kidding. You need some kind of audio editing software. Cooledit is a good program I have used in the past.

There's no theoretical reason why not. There might be a level issue... amplifiers generally want line level inputs (nominally 1V) and unless your MP3 player has a line out jack, the voltage may not be quite right. (However, headphone jacks are typically fairly close to line-out voltages, so it might still be possible. Check the specs on your MP3 player to see)
