First you have to meet him of course when you become fugitives but he wont join you then.
Then you have to beat Rayquaza.
Make sure your at a reasonable Lv. to increase recruitment.
Bring a friend bow to increase even more if you can.
Go back to Mt. Thunder and at the peak battle Zapdos ON YOUR OWN!
You can also chuck a yellow gummi to increase even more.(Untested)
However I managed to recruit him when i knew next to nothing first time without friend bow or gummis or being a particularly high Lv.
