Although 'discriminate' can have an emotionally neutral meaning, as 'discern the difference', I think you mean in areas such as racial, sexual, religious discrimination, etc. In this context, 'discriminate' and 'prejudice' do not mean the same thing. 'Prejudice' (as it implies) is to make a judgment without examination - so, to decide that 'such people' (whichever category it refers to) are evil, useless, violent, stupid, or whatever, without actually checking to see if, or even wondering whether, it's true. 'Discriminate' means to actively behave according to that prejudice; to exclude, attack, ignore, devalue, etc. Discrimination is the behaviour that stems from Prejudice. I'm not sure there are better words for either.
