Hard to say they both have excellence in their own areas.
Bolter
has a rapid fire ability where it can fire twice if its target is within 12"
Also is far more effective against Imperial Guard for it acts as an instant wound for a Guardsman. So charge your squad into a close combat but use your Bolter with its rapid fire ability to mulch them down.
Plasma Rifle
The plasma rifle has a higher AP however if you roll a 1 for your shooting phase. its all over for your marine as it will overheat and explode in a purple and blue fireball. the plasma rifle is most effective against an enemy like chaos space marines as it will provide you with an instant wound against them.
Both the Bolter and Plasma Rifle are effective against different enemys and circumstances. so its difficult to decide a "better" weapon. its up to your tactics, enemy, and luck that you don't roll a one :)
