Generally it means mixing sugar with herbs in the bottom of a glass to add flavor to the mixed drink. For example, when making a mojito, you have sugar, mint leaves and lime juice in the bottom of a glass. You then "muddle" it with a round , long, heavy object (kind of like the tip of a wooden spoon that isn't the spoon part) to extract the juices from the mint leaves and combine them all with the sugar and juices. You then add carbonated water and rum.
