Warships and cargo ships are entirely different. Warships are of various types like aircraft carriers, frigates, destroyers, gunships and submarines. They are specifically designed for protection and the fighting of wars. Cargo ships duties involve the delivering of goods and services from port to port allowing trade between two or more countries.

Do sailing ships have holes in the side?

It depends on whether you are talking about regular cargo ships or warships which under sail were called "men o war". Cargo ships do not have holes in the sides but the war ships had holes, above the water line, for them to poke the cannons through. Hence you could say the "men o war" had holes in the side but not cargo or passenger ships.

The system you are referring to is the Convoy System. What caused the improvement of cargo ships in relation to warships in the seventeenth century?

The most important differences were the difference in weight and the difference in price. Even the larger cargo ships could be made relatively light, which was good for overall speed, certainly in the south Atlantic during trips to the East Indies, when windspeeds could be very low. Ballast - and on the return trip, cargo - made the ships nevertheless stable. A warship had to be built to face the onslaught of battle and to carry the many cannons with which it was equipped. So that meant heavy decks and several heavily built lower levels where the below-deck guns were positioned. This made warships more cumbersome to manoeuvre and slower in light winds. The difference in build also made for a huge difference in price. In the Dutch Republic (Europe's premier shipbuilder during the 17th century for cargo vessels as well for war ships) a long-distance cargo vessel would set you back around 15 to 20,000 guilders (in today's value around $ 4 million); a war ship of the same size between 70 and 100,000 guilders (around $ 20 million today) , of which 65,000 guilders was for the ship's hulk only.
