I would recommend Adobe Photoshop or Adobe Illustrator.

You just have to scan your drawings and edit them on a photoshop-like program to clean it up, and also use it to make any character move. Mainly, you can treat the images like a stop motion picture on Windows Movie Maker to make your anime. If you don't have Adobe photoshop to help edit the pictures for your anime, you can try a program called GIMP or Paint.net. Those programs are free to use for editing pictures.
