There is no "best team" but I can tell you how to make a GOOD team. Your team should all be fully evolved so they're at their highest stats (of course a good level is essential as well), and your team should consist of a variety of types (such as a team with a Charizard, a Swampert, a Magnezone and a Torterra). It would also be a good way to also plan out your team more strategically like having a strong Ground-type and the rest (or most) of your team Flying-types so that the Ground-type can attack everything with an Earthquake and leave the rest of the team unscathed from the assault (although you might lose the multi-type advantage).

I guess it depends which Pokemon you think is best. There are an equal amount of advantages and disadvantages for each possible combination of starter Pokemon in mystery dungeon, there is no such thing as a "best pair."
Pokemon sapphire for starters but on the main Pokemon Diamond and pearl Pokemon Mystery Dungeon Explorers of Sky is.

That would depend on how good you trained your Pokemon but if you wanted the best rare Pokemon, that would possibly be Mew.
