The best university of Japan is probably Tokyo University, as you can see the first link below. On the same website by The Best University, there is another ranking list as well, which seems a bit older and also places Tokyo University on top position.
Tokyo U! That school is the Japanese Harvard. It's in TV shows, Animes, and movies. Whether or not it is worth all that attention, Tokyo U is still by far the most well-known Japanese university.
And, I say it is the Japanese Harvard because just as Harvard is done here, it is deemed "extra hard to get in" and is pretty much a huge part of pop culture.
