By far the cheapest way is the subway. It costs $2.25, to date (October 10, 2009), plus $5 for the shuttle. It's also pretty convenient. You can take the Downtown A train (on the blue line) out to the Howard Beach Station in Brooklyn. From there, you can catch the shuttle (called the AirTrain) straight into the JFK terminals.
