From JFK, take the "Air Train" to Jamaica Station. There, you can catch the LIRR (Long Island Railroad) into Penn Station in Manhattan. From Penn Station, you can catch an Amtrak train upstate to Albany.
It was not JFK, it was IDL. The code was changed to JFK after the airport name was changed. IDL was reassigned to Indianaola Mississippi.
Both LaGuardia and JFK Airports are in Queens.

Assuming you're traveling to Manhattan, any of the three major airports will work (LaGuardia, Newark or JFK). However, if you are planning to use public transportation, you should choose Newark or JFK, because LaGuardia does not have a rail station. Newark Liberty International Airport is served by NJ Transit and Amtrak trains. JFK is connected by AirTrain to the subway and to the Long Island Rail Road station in Jamaica, Queens. (The trip time from Newark is usually slightly shorter.)
From JFK you can take the air-tram to the Howard Beach/JFK airport stop on the A subway line. That is an express train that goes to 34th street-penn station. Getting off at this stop puts you directly in Penn Station, all you have to do is follow the signs. If you are coming from Penn Station going to JFK airport, make sure to get a on JFK/Far Rockaway bound A train, there are 3 different A trains.

Chicago O'Hare is a busier airport than JFK airport.

I'm not from the USA, but I tried to Google it. I don't know, but it says La Guardia Airport LaGuardia Airport is probably your best bet. JFK Airport is an alternate route if traffic is bad.
The closest subway stop is the Howard Beach Station on the A train (of the A-C-E, the blue line). You can take the shuttle, called the AirTrain, from inside the JFK terminals to the Howard Beach Station.You can also take the AirTrain to the Sutphin Boulevard-Archer Avenue Station on the E train and the J-Z (the brown line). But the AirTrain ride from JFK to the Sutphin Boulevard-Archer Avenue Station is almost 4 times as long as the ride from JFK to the Howard Beach Station.
