If your original central air conditioner was undersized at 3 ton but cools ok and you install a 3 ton two stage heat pump will the first stage be big enough to add in your basement or 2600 sf total?

The total tonnage is still 3. I would say no to 2600sf.

On heating the temperature of the heat exchange coils will get too high the pressure will be too high and the outside unit will draw excessive power possibly trip a safety device. In short: it might but I sure would not risk it.
