as the name suggests upstream processing is what happens upstream i.e. before fermentation and is basically where you get your raw materials and put them into a reactor for fermentation. downstream is what happens after fermentation and is where you separate the cells from the fermentation broth by concentrating, purifying and viral filtering the broth to leave your product e.g. your protein therapeutic.
