the difference between an airsoft rifle and an airsoft shotgun is that the rifle is going to have greater accuracy. The shot gun may be cooler looking but will lack this quality. Now some shotguns shoot more than one airsoft pellet at a time which is ok but i think the rifle beats it still with the accuracy. if you cant hit what you are aimimg at whats the point right.....so that is the difference between a rifle and a airsoft shotgun.
If you're comparing two different airsoft guns, then the differences will be more than just colouration - there'll be differences in standards of manufacture, grades of plastics used, overall quality, etc.
Theoretically, if you were looking at two of the exact same airsoft gun - same manufacturer, same build and material quality, same everything else - with the only difference being that one was transparent and one was opaque, then your only difference would be that you can see through one and see the internal mechanism, and not see the other one. If the magazine or other feeding device (I don't know offhand if any are made which feed from a hopper, like what's used on paintball guns) is also transparent, it may be advantageous in that it'll allow to gauge how many pellets you have remaining at a glance.

A shotgun scope usually has a shorter paralex and heavier cross hairs.
A musket is smooth bored, like a shotgun's bore. A rifle has rifling inside the bore (grooves).
Caliber is the size designation for rifle and handgun bullets. Guage is the size designation for shotgun rounds.

One difference is that the inside of a shotgun barrel is smooth and the inside of a rifle barrel is what they call "fluted" which puts rotation on the bullet as it moves though the barrel.
