A molecule is when two or more atoms join together chemically. A compound is a molecule that contains at least two different elements. All compounds are molecules but not all molecules are compounds.

Hydrogen, Oxygen, and Nitrogen aren't compounds because they are each made of a single element. Water and carbon dioxide are compounds because they are made from more than one element.
