Absolutely nothing besides that the A and B buttons change color to the gamecube colors A is lighter green and B is red. Also you can choose to a have rumble on if you do though it may mess up the music in the game. Other than that the collecters edition is the same as the original.

Being limited edition, you won't find a cheap one. The cheapest I have seen was going for $150.

Master Quest and ocarina of time are basically the same, but Master Quest was created to be more of a challenge to players. In other words, it's on a harder difficulty. Basically the overworld design and town layouts are inverted, the dungeons have more complicated puzzles to them, and you take double the damage than in the original.
Master quest is the exact same as ocarina of time however there is a twist its EXTREMELY more difficult there is more challenge in the dungeons.
Zelda Ocarina of Time was created first then when people stated getting done with that they came out with Majoras Mask. Master Quest is only different in that it has harder temples and enemies. They (Ocarina of Time and Master Quest) have the same basic outline the only different thing is that it is harder...
Buy the collector's edition; on ebay. It has all zelda games up to that point on it.
