The visible light spectrum only goes as small as just under 400nm a large atom can be around .5nm so light is unable to reflect off of it and give visual feedback to any light sensing device (your eye or a camera). You can see the location of atoms using other apparatuses that use electrical or a variation of electrical feedback.
