These two holes are called inspection holes. The larger one is there so that it is easy to turn the engine by hand in order to adjust the camshaft valves. There is a large nut inside which you can put a socket head on in order to turn or crank the engine crankshaft over. The smaller hole will give access to the T (time) mark on the engine's flywheel.

Since we don't know what car the engine's in, and many manufacturers made an engine this size, we can only go by this: If the car is ANYTHING but a Honda, there's generally a line on the crankshaft pulley and another on the engine block. If it's a Honda, the line is on the flywheel and there's a hole in the bellhousing to see it through.
On the center-front of the engine is a metal shroud with a hole in the middle of it. Look down through this hole and you should see the dipstick. (not the most user-friendly design)
