The main difference between ATX and BTX, is that BTX rearranges components on the ATX board to improve thermodynamics. Components changed that reduced the heat production within a PC, negating the need for the switch to the BTX board.

The BTX motherboard form factor is slightly larger than that of ATX (325x266mm vs 305x244mm). BTX motherboards were designed to place the CPU towards the front of the case for better airflow. BTX isn't as popular because the cases are not compatible with ATX and processors are now being designed better, so they will not generate as much heat.

An ATX motherboard form factor is obviously larger than a BTX form factor....

This means that the board can be placed in smaller devices such had Home Theater systems or slim line chassis.

There are some powerful BTX motherboards, but still have limited functionality on behalf of ATX....

BTX is the latest Motherboard /Case Form and has differing dimensions/PSU requirements/etc to the older ATX form.

There is no functional difference. But BTX was designed in mind with idea of better air flow and as result better cooling.
