You catch them at the same time though and they have a really high catch rate (easy to catch) so you don't need to use the master ball. You have to beat the Elite Four, then when you go down to the statue and go down and you will talk to N. The orb you get late in the game after you beat all of the gyms will come out and summon whatever Pokemon is exclusive to the version. Keep this in mind, you will not be able to save in between your battle with N and Ghetsis and if you don't train well, Ghetsis will be a major pain for you. After that the end credits will show and it will save.
