I do not believe any male animals are capable of having babies. Some female animals pass their offspring to their mate for protection, which would make it seem as the male had produced the baby when it really hadn't.

Yes you have to separate them. The female might cause physical harm to the male hamster as when the female is giving birth, it's body temperature increases which causes her 'temper' to become 'bad'. This might cause obstruction to the male and therefore, the female might actually hurt the male. But don't worry, this is not serious. If the female hurts the male, after some time, they will get back together and the whole cycle will restart. But it is still the best to separate them to prevent the male from suffering injuries.
