A stirring rod is placed above a beaker to help guide the liquid while pouring and provide better control for the person pouring the liquid. Also it does make missing the small funnel harder, and thus reduces the errors of losing filtrate or introducing uncertainties.

The stirring rod will allow air to pass between the container and the atmosphere as the liquid displaces the air. This also prevents a vacuum from being formed in the funnel. This is much like the vents in your sewer line that exit on the roof of a structure.

You need to use a stirring rod to make sure the substance is thoroughly mixed, even after pouring through a funnel.
