Depends on the animal, fish take dissolved O2 from water, while terrestrial creatures may take O2 directly from the air.

Note that some aquatic organisms may utilize O2 in air simply by trapping an air bubble from which it can extract O2 from, however the reverse it not usually true (aquatic organisms utilizing air O2), with the strange exception of the lungfish (but the lungfish has both sets of O2 extracting systems, one for water and one for air).
