Because your alternator starts to generate more power as you accelerate, as opposed to an engine at low speed or idle. They do use alternator's to power electric vehicles. It called regenerative braking, the alternators lie on each of the wheels.
Replace the motor for the power top. But first see if it is getting ample power, a bad alternator could keep the top from working properly.
