What is wrong with my game I have beaten the Pokemon league 6 times and the game starts over but then no one in the game knows im the champion. Can someone help me?

There are many hidden quests after you defeat the Pokemon league. like catching rayquaza, getting the regis, Battle Tower (Battle Frontier in Emerald) Battle steven in Meteor Falls, Catching latios, going to moon , etc

It Just Does That. Its Kinda Wierd But The Game Knows You Are The Champion. if you go to one of the islends ( i think its ether 4 are 5) someone will ask you something and you reply become Pokemon leag champeon.
