The President can not veto just a portion of a bill. He must veto an entire bill. Knowing this, Congress can bundle legislation -- say put a vital appropriation bill in with something controversial. The president must either veto the vital appropriation or else let the controversial part through.
Of course, a veto does not completely kill a bill. Congress can still pass it, if they can get a 2/3 majority to vote for it.
