From what can I say, if Kishimoto started working on mangas in 1997, than he didn't used any computer programs or so...He uses traditional drawings on paper...
First he uses pencil that makes soft lines, not to hard...Second, he uses liner or G pen for inking, and third he uses copic markers or acrylic colors for painting, but then he needs water proof ink for inking.

I assume he use G pen as every great manga artist for inking, his manga is drawn in 5 steps, sketch, rough drawing, inking, shading and for Takoban painting, for Takoban when he inks he uses waterproof ink, for paints....Now materials and tools paper, really big than technical pen for rough sketch and pencil work(I saw in his interview that he uses that), than French ruler for curved lines of movement effect, ordinary trinagle shape ruler for drawing edges of panel, than those papers that give the effect of gray shadow when is taped over drawing, eraser, paints etc etc SIMPLY everything you need to produce inked and colored manga...
