There are certain elements made by machine such as the shell, drive shaft, gearbox and all the very complex components.

The handmade components are parts like the seats and leather upholstery.

Ferrari claim each car is hand made but not in the way that each component is literally made by hand. All the parts are placed in the car by hand, e.g. the seats, engine etc.

The engines are partially hand made, the liquid metal is placed in a cast by hand and then checked with x-rays etc to look for any faults, and if there are the engine is melted down again, and remade.

In comparison to a normal car e.g. a Ford which never stops on a production line a Ferrari will stop 29 times and takes many days to produce not one or two hours. The body work is also hand checked for any minor details (when i say minor i mean very minor)

The reason a Ferrari stops in the production line is because the people buying these cars expect a high quality in every aspect and you can't get that detail without slowing down the process and making sure all is ok.
