It depends on the Minecraft server and what plugin the server is using for factions, sometimes typing "/help" on a server will give you the command syntax (what is required for each command). Alternatively if you know what mod they use, Google search for the plugin/mod and find out.

You can use alot of ways;If its a normal Mc server (not bukkit) then you have to code a modIf its a bukkit server then you can1. Get commandhelper plugin- You can then put your own commands in the config and tell them what to do/say etc2. Code a plugin- Search it up on youtube for more infomation. I recommend TheBCBroz youtube series- Its how I learnt coding :)
if you mean a normal server it does not need a plugin. just add yourself to op using the console with this command: op name name being your minecraft name. if it is a bukkit server go to the bukkit plugin list and look for essentials it is the most popular and easiest to use group of commands that has group manager (Group manager is a plugin that is used to make groups like admin/owner/regular/moderator/guest using permissions).
You use a plugin like WorldEdit on a bukkit server.

if you mean a bukkit servers plugin commands not working then it may be because they need to update there plugin or it may not be installed properly. If it is a normal server downloaded from the minecraft.net site then you should be able to use all the default commands.
You drag it into the plugins folder. If you want plugins in your minecraft server use bukkit, not the vanilla minecraft server.
On a vanilla server you can use the command /toggledownfall This will, as the name states, will either stop or start snow or rain. On a bukkit server you can install a plugin called essentials that will allow you to set the global weather to whatever you choose. The command for this is /weather <rain, sun, snow>
