There are several ways you can organize paragraphs in a compare/contrast essay. One way would be to compare all the similarities, then discuss the contrasting differences. Another way would be to write one paragraph on one point of similarity, then a paragraph contrasting one difference. The essay could then be continued in this alternating fashion. Finally, you could write a point of comparison and a point of contrast within each paragraph. The best way would vary depending on the specific topic.
A compare and contrast essay is designed to show similarities and differences between two things that you choose, and develop the skill of comparison writing. It helps you to look at two disparate things and see ways in which they are similar. For instance, you could write an essay comparing and contrasting Democrats and Republicans, or Apples and Oranges, or two different religions or lifestyles. If the research is done well, it helps the author and the audience to learn a lot more about subjects they weren't as well versed about, and to see things from another perspective.

I will give you a suggestion to help you. Make a Venn diagram for your comparison and contrast of the colonies. With it laid out that way you can write the essay. I would also suggest you start with Jamestown since they came in 1607 and Plymouth happens in 1620. You could do a paragraph or two on Jamestown explaining why they came to Virginia and what happened. Then, move to Plymouth and explore how their colony was set up and why. Then, compare the two, and finally contrast them. I would end the essay with a summary putting it all together. A good opening line for your essay is " the purpose of this paper is to compare and contrast Jamestown and Plymouth " you can use this line with just about anything you write and it will help focus your thinking for your essay.
