Templars are soldiers from the crusades yes. they were in assassins creed because they want power that only the assassin's know about like the "apple of eden"

*WARNING* If you haven't played the games and you want to, don't read ahead as I will spoil the entire storyline. *SPOILER STARTS HERE* The Assassin's Creed Series is about a man called Desmond Miles who ran away from his parents and went to a place called 'The Farm' and was raised as a modern day assassin there. A few years later, Desmond is captured by these people called the Templars which are Desmond's enemies in the game and the 'Templars' are looking for certain objects called the 'Pieces of Eden'. At the start of the first Assassin's Creed game you start in a machine in the 'Animus' which has the ability to project Desmond's mind into his ancestors i.e; 'Altair Ibn-Al Ahad' who lives in Israel & Syria which is the person you play as. At the start of Assassin's Creed 2 your friend Lucy Stillman (Also and Assassin) frees you from the hands of the Templars and takes you to the Assassin's first hideout which has another machine called the 'Animus 2.0' and two other assassin's whose names I have forgotten. In the Animus 2.0 you play as 'Ezio Auditore Da Firenze in Italy'. During Assassin's Creed: Brotherhood, Desmond & co. have been compromised by the Templars and drive to there second hideout which they call 'The Cabin'. when you once again get into the Animus 2.0 you play as Ezio where you left off at the end of Assassin's Creed 2. That is all the information I can tell you or else i will ruin the story for you but if you want to find out buy the game!
The Templars are the opposition to the Assassins. They seek freedom through power and tyranny and will kill the innocent to achieve it. Unlike the Assassins, where they seek freedom through the belief of equality of men. The weapon they choose to use is a Piece of Eden created by the First Civilization that can control the minds of others. However, they cannot seem to find any.
It's about a battle between good and evil, with the Assassins being portrayed as the former and the Templars being portrayed as the latter. As part of the storytelling device, the video game and the books take the main character Desmond through time using a device known as the Annimus to revisit the lives of his ancestors (who were Assassins in their own right fighting the Templars) to reveal the location of special devices of great power -- known as the Pieces of Eden -- that were left behind by an intellectually superior alien race. The series weaves together historical facts and Christian biblical lore in creative ways to help support the plot.

Wow, to answer that question properly I'd need to be a philosopher. But I think what is demonstrated is that the true enemy is Greed. Or Power? Or ancient holy artifacts that make you almost invincible? (then again, someone does say that the apple of eden is pure greed, so that makes greed the true enemy.)
