Yes, the motherboard does determine what hard drive can be installed. A computer is made for the hard drive to be compatible with whatever mother board is installed.
You don't have to do this, but it is generally easier to manipulate the motherboard and components before you put it inside the case, which due to limited space can make it rather awkward. On the other side, if a motherboard is installed prior to components, it will have a lot more support from its holding brackets etc. This can be very important for installations that may put pressure/bend the motherboard body.
