Because the Western counties did not want Virginia to secede from the USA.

Also the people of this mountain district had never got on well with the coastal communities. So they formed their own state of West Virginia, which broke away from the Confederacy and became part of the USA in 1863.

They didn't want to secede from the Union. They thought that slavery was wrong as well. But it was far more complex then that since they were already occupied by the Union Army and under great pressures to make a political decision favorable to the North. In truth they had as many who favored the Gray as they did the Blue, and the guerrilla warfare that followed proved that point.
