By taking advantage of the temporary absence of the Persian cavalry and rushing down from the hills around the plain of Marathon (where they had been lurking awaiting the arrival of the Spartans to help them) and defeated the inferior Persian infantry caught without their vital cavalrt support).
First, it was not the ancient Greeks - it was the two city-states of Athens and their ally Plataia.
Their success was based on:
1. Declining battle against the combined Persian cavalry.
2. When the cavalry was being embarked they fell on the inferior Persian infantry which they were able to defeat without their cavalry support.
3. Realising the cavalry was being shipped around to Athens to capture the city in their absence, the Athenian infantry ran back the 26 miles to the city and were in time to stop the cavalry when it arrived.

Another View:
The Persian cavalry, which threatened the Athenian infantry, was embarked to row around and capture Athens while its army was facing off against the Persian infantry. The lightly armed Persian infantry was inferior to Athenian armoured infantry and when the cavalry left, the Athenians took the opportunity to rush down and defeat it.
So take your pick - the failure of the Persian gamble with their cavalry; the initiative of the Athenians taking the chance in defeating the unsupported Persian infantry; the stamina of the Athenian infantry in running back the 26 miles to head off the Persian cavalrt when it arrived at the city. All most important and hard to separate out the 'mostest'.
As they could not match the Persian cavaly, they lurked in the hills until they saw the cavalrt being embarked, and ran down and defeated the inferior Persian infantry.
