Go to the cave in Cianwood City in Johto, and find the Embedded Tower. You will need the HMs Rock Climb and Surf to get there. Once you are in the Embedded Tower with the Red Orb, then you will be able to catch Groudon. But make sure to save your game before battling Groudon so you can catch him.
