Take the seals you've received to the vault underneath the Villa, in Montigerionni. Place all the seals and it unlocks Altair's Armor which is very helpful for those intense fighting sequences.
If all of the Codex Pages were decrypted by Leonardo da vinci, you access the Codex Wall in the villa and turn on your Eagle Vision to reveal a scrambled map of the world. Rotate the pieces to unscramble the map and your last mission will become available. This is only done when all other missions are completed, the last page is recovered and the secret congregation of the Creed are in the Codex Room.
Go to Rome, "Kill" Rodrigo Borgia (The pope), get the Staff, open the vault, and SPOILER ALERT! Find out that the vault contains knowledge that you need to listen to because it's a really long story.
