The only way to prevent scratches and skuffs on a latex surface is to be carefull what you set on it or put against it. Consider using a lower gloss paint rather than a high gloss as marks on high gloss stand out more.
If you want to prevent scratches on a horizontal surface, place glass or a sheet of plastic over it. However, you'll need small pads on the corners so that the air can circulate between the table and the glass. Otherwise, the paint may stick.
You can but it wont last, you will have a bigger peeling mess.

Yes, you can use latex paint over poly but you have a few steps to do before you can apply it. First, whether the poly is oil or water based, you'll want to sand it to give it a tooth (something to grab onto). Make sure to wear a mask and goggles. Next, prime the surface you want to paint. You can fill any hole or fix imperfections over the primer but you'll have to prime those areas again if you do. After you're priming is done, you can roll out your paint. Quick note: if the poly is oil-based, I would use an oil based primer (Zinsser"s bin 1-2-3 oderless oil primer, white can with yellow flag on it). You can roll latex over this primer.
Painting water based over oil based in ok provided the any gloss is given a sand first. Painting oil over waterbased however is NOT recommended due to heat expansion and contraction in the acrylic causing the oil based to crack

it doesnt hurt them unless they are like closed in the room. i wouldnot keep them in there but it wont hurt them if your painting your room and they are in the kitchen!
yes you can. but it wont bond too great.... especially if the rustoleum is really thick. To help the paint to bond to it, sand it fairly well wit sand pads/paper or with liquid sander, or both..., or just use oil paint.
