To get reyquazza in either Heartgold or Soulsilver, you have to get the red orb (Soul Silver only), which allows you to battle Groudon, or the blue ord (Heart Gold only), which allows you to battle kyrouge. After getting both of them, from the Embedded tower, you will have to return to the embedded tower to find Reyquazza. Hope this helps :)
